well i don't physically cry but "not dark yet" and "tomorrow is a long time" usually make me feel sad when I listen to them. the first one because i remember listening to it a lot after my dad died last spring and the other one after i broke up with someone.

I haven't actually cried to a Dylan song, but Workingman's Blues and One too many mornings almost get me to that point.
You don't know me (Madison 1991) is very emotional,too.

Workingman's Blues No.2 hasn't choked me up, but it has come close to doing this - the line that gets me is this:

My cruel weapons have been put on the shelf
Come sit down on my knee
You are dearer to me than myself, as you yourself can see


The last rhyme ('your yourself...') seems a bit weak, but the rest of it catches my heart. First, it always evokes for me my own feelings for my daughter. Second, the image it give us - some scarred fighter, deliberately setting aside his 'cruel weapons' to express tenderness for those he loves - is terribly moving in itself, especially in light of the rest of the song. Good call.
